Many of the stories that were told on the cover pages of the manga were turned into short arcs in the anime. So this is entirely canon, not filler. the most recent chapters of One Piece have been following Luffy as he tries to save Ace while the cover-pages of each chapter have been showing what happened to each individual crew member.
