They said that they couldn't take the ice from near the gate because it had high concentrations of ammonia and other crap, right?Well, wouldn't the ship's water recycle system filter out that stuff? Because human urine contains that and other undesirable chemicals--hence it being called waste. So any contaminated water would get filtered by the ship's systems, correct?

I think they considered that. When Young first tested the ice, Rush asked him how badly it was contaminated. To me that seemed to indicate that they could deal with a certain amount, just as long as it was still mostly water.
Ammonia and other chemicals such as methane at a low enough temperature also make "ice". These are also supposed to be relatively common on other planets in and out of our solar system.Young said the amount of non-water-ice in the sample near the stargate was "off the charts". It could very well be nearly 100% non-water-ice.It would not be wise to dump hundreds of gallons of poison into the water supply, on a ship that has already demonstrated problems with the life support just to get a few gallons of water.
